Lady Lavender's reply is quite explanatory. If I may add on her last point; it is best you speak to your HR about whether you will get extra benefits/allowances if you change visa, as this is different from company to company.
For example, I am on my husband's visa, and my company does a labour card for me. Because I am on hubby's visa, I do not get medical from the company, and because my children are not sponsored by me, I do not get school fees. On the other hand, I still get housing and I still get flights for the whole family even if they are not sponsored by me.
So in my example, changing from DH's sponsorship to the company sponsorship will get me extra perks of (1)medical and (2)if I sponsor my children, get their school fees paid.
With my previous employer, housing, flights, school fees were all bundled together as one allowance and given to everyone regardless of if you were under company sponsorship or husband sponsorship (the amount would vary depending on your grade). Each company is different.
I am a bit confused by the reply, I have always choosen to work under my spouse visa and received labour card by the company, surly that gives you the same protection.
I can see how that reply was confusing.
1) You can have your employment AND your residency sponsored by the employer
OR
2) You can have your residency sponsored by your spouse who writes a NOC (no objection) and the employer handles only the employment aspect and obtains a labour card for you to work. Your residency however remains under the spouse.
Benefits:
You can't be banned when remaining on spousal sponsorship. Of course banning doesn't really apply to most with higher degrees and certain jobs titles anyhow.
Negatives:
It is possible (I am not 100% clear) that some perks "may" not be mandated if staying on spousal sponsorship such as the employer being required to provide you health insurance and flights.
Hope this clears it up.
Currently I am working under spouse visa, my husband. Now that residence via and work permit needs to be renewed my employer asked me if I not want to be directly get under their sponsorship
What are the negatives or pro's when I get under company directly? Is there any issue when I want to change job?
Is where you work in or out of a FZ
If it is in a FZ then there are no issues changing jobs and the only difference it will make to an employer is the cost as it is cheaper to just get you a labour card than an employment visa
If it is outside the FZ then you have to earn a certain amount a month/versus your highest level of education to be able to change roles within 2 years ( That is if you are on a employment visa) on Husbands then no problems changing roles.
You have the same rights with an employment visa or a being on Husbands with a labor card
Ladies who aren't on their Husbands visa have a labor card too
Somone told me that if I am on spouse visa, I don't have same rights as someone under company visa. in case there is a issue with employer I can't get support from court or Jafza, where I am working. This what confused me. I mean I have a work permit and contract with Jafza, there should not be difference between spouse or company visa?!?

Resident on account of Spouse visa, is only for living legally in the country. It is not a permit to work.
In the event they wish to work legally, the employer will need to take a labor approval for specific candidate which in turn, makes the contract legal and binding. This brings the protection for the employee, in the event they need it.
Since you have spouse sponsored visa, residency formalities by company are not required.
Employer sponsorship puts all related costs on their account. Rest all is same.
Hope this helps.
